Sin not confessed and repented of is what kills the spiritual relationship 1 John 1:9 says, If we confess our sins, He is faithful and just to forgive our sins and cleanse us from all unrighteousness.
If you go back to Genesis, you will find the ungodly line went through Cain and his descendents; The Godly line continued through Adams Son Seth. So Even though Adam and Eve sinned, God in His mercy and grace used their line from which Our savior came albeit it continued through righteous Noah who survived the flood.

Yes, there is a spirit in man ( "For what man knows the things of a man, save the spirit of the man which is in him?" ) and the Spirit of God ( "...even so the things of God knows no man but the Spirit of God). At creation, man's spirit was in tune with God's Spirit, but when sin entered that connection went DEAD (not "horribly wounded" ). But once we receive Christ that connection between man's spirit and God's Spirit is quickened and made alive for "Now we have received...the Spirit which is of God that we might know the things that are freely given to us of God." I Corinthians 2:11-12
