If they, along with with the County Clerk and Mike Huckabee, have deeply held beliefs which prevent them from performing their job, they should be treated as a person with any other personal impediment and relieved of that burden. By accommodation when tenable, but as these beliefs are also a PERSONAL CHOICE, the employer should not be expected to unilaterally accommodate any old kind of foolishness. The believer, scripturally, has the ultimate personal responsibility to remove themselves from the situation.
Just as a Christian who believes, as is taught, that marrying a divorced person is against the God's wishes can only right the situation by removing one's self from the offending relationship. To remain in an unscriptural marriage is to continue in sin.
Romans 6 KJV - 1 What shall we say then? Shall we continue in sin, that grace may abound? 2 God forbid. How shall we, that are dead to sin, live any longer therein?
To remain in a job situation when the essential duties of that situation necessitate involvement in behaviors one considers sinful, is to continue in sin.
The baker, photographer, county clerk, Huckabee or any other person who chooses to practice a religious principle inimical to their employment must choose to not continue in that situation.

If it is a personal belief, it's a personal problem. Others may offer accommodations out of kindness. But it is the believer's dilemma at the end of the day to be solved by personal sacrifice if some necessary accommodation is impossible.

16 And what agreement hath the temple of God with idols? for ye are the temple of the living God; as God hath said, I will dwell in them, and walk in them; and I will be their God, and they shall be my people.
17 Wherefore come out from among them, and be ye separate, saith the Lord, and touch not the unclean thing; and I will receive you.
18 And will be a Father unto you, and ye shall be my sons and daughters, saith the Lord Almighty.
