I found my son "having personal fun" in his room. How do I stop this?

This must be a joke… there is no stopping him — only stopping you from barging into his room and judging him partaking in a perfectly natural and healthy thing. What he is doing is so much better than the alternative of doing it with others and potentially catching a disease.
A responsible parent would sit down in a non-confrontational way and explain that you saw it and apologize for intruding in his personal space. Commit to knocking and not entering until he tells you to. You need to accept full blame and ensure he knows what he was doing is normal and natural to prevent potential emotional issues.
And you may want to seek parental counseling to rid you mind of archaic beliefs that a teen masturbating is a bad thing and to discuss any other counterproductive ideals that are stuck in your head.
Oh, and get the poor kid a lock for his door for added sense of security when he is having “personal fun” as you so maturely worded it…
