That might be too hard to accomplish, however I have an idea. First form 'committee's' of a few experts to advise the president for each of these agencies, then summon the current top echelon of each of these agencies and send them on 'fact finding' missions overseas "for as long as deemed necessary" by the president. In the meantime the new committee's in concert with the president will determine policy. The existing agencies staff will be assigned tasks to undertake within a strict time frame, those that fail will be dismissed which should weed out those who oppose the president and attempt to 'slow walk' his policies.
