No, they were run out. The Generals used the means necessary to destroy the Caliphate because Obama wasn't there to stop them.

Obama didn't have to let ISIS take control of the land to begin with, but he actively chose to allow it against the advice of his intel/military advisers. Obama could have destroyed the Caliphate any time he wanted. He just never wanted to.
