The incoming Trump Administration would not necessarily want to be bound by what the outgoing Obama administration was doing. I think Flynn simply did not want want to give away his strategy in dealing with Russia and Mueller got him on a technicality
Here is what I believe made Flynn cave. Robert Mueller was going after Flynn's son.

You ignore the real facts. Mueller is trying to blackmail the General to provide something he can use since he has found NOTHING HE CAN PROVE IN A COURT OF LAW.
