What should be done to fix this train wreck?

I would start here. This boil needs lancing.
Across this government every single dept. will need a purging post Obama.
Obama and his c****e planing committee have had years to purposely
muddy and mire all major dept's with ideological followers. At first I thought it is just cronyism. I was wrong. He is leaving us with a huge thorn
in or sides. These people are in positions that are shielded against being fired. Obama's infection will linger for ever without swift changes. When the repubs take everything back they need to get cracking on one monster of a repair job. Starting with the changing of many laws. First of which should be law enabling lay offs and out right firing of public servants. That has to be done and done quickly or nothing will change.
I'm afraid bureaucrats will follow the status qua and take the path of least resistance.

The top of most agencies are replaced when a new administration comes in be it state or federal.

Most of the public servants were on the job when Obama took office and he couldn't fire them. They will be there when he leaves to serve the next administration. Most public servants have political views just like everyone else. But, like everyone else, their main concern is their job. Imagine the chaos that would result from firing everyone in the IRS. Do you know how long it takes it train a new employee?

Those at the top are replaced. Fortunately, the one who actually do the work are left to try and figure out how to work around the new nut case at the top.

Those people at the top have hiring capabilities into high level civil servant
positions. The people you mention have been acting like little Johnnie Apple Seeds. Water seeks it's own level so those people Obama appointed
will leave their mark across government. They can not be fired. The IRS needs disemboweling and replaced with fair tax but that being near impossible, fire all who obstructed free speech and right to assemble. Fire all who in anyway supported their illegal activities. As of now we can't. But if not allowed to fire all those operatives, yes I said operatives, they will continue forcing their extremist views on the masses. Outside of Congress
and the President political activism is not allowed. These people do not represent us and should not be allowed to effect major change on we the people. If they are allowed the future will be bleaker than anticipated.
